My problem is : when I create a new world, there are parts of the world that somehow appeared in the new world and those parts were exactly the same from the last time I played the other worlds. This is what happen to my minecraft normal world :

Delete the entire world, and rename it. That's the easiest way of fixing it.

Well, the main thing whether you've figured it out by now or not is that you have your main seed. A normal world, that somehow got changed, and is now set as a flat-world desert seed by the looks of it, the only way to fix this would be resetting the world.
