You could delete the bats with MC edit. Select the area with the caves full of bats and hit "delete entities" and it'll get rid of them. (It'll also get rid of any items on the ground so be careful of that)
But will it get rid of my modded blocks?
No. MCEdit will not do anything with blocks it is not listed. Though, if you hit "Delete Blocks", then it will.

Use bats still appear in peaceful... What you can do is download optifine and turn down some of the graphics settings. You also could just light the area to get rid of the bats. You could also try reloging... Not sure if that will work though. Ive never tested it.

Hmm, SPC hasn't updated so that won't work. Perhaps MCEdit allows you to kill mobs? Rather that or kill them yourself =p
