Ok, so lately I have gotten the snapshot 12w41a ( Now I have 1.4.2 and up ) and saw that when I choose to make a superflat world it says "customize" , so I looked it up and learned how to do it. I posted this before the 1.4 update because once it comes out, everyone will be asking questions. You are going to have to know the block ID's to understand the code, you can find them at: http://www.minecraftwiki.net/wiki/Blocks .
Once you know the ID's then we can get on. Look at this: X,X,X,X ,every X is separated by a comma. Let's pretend that every X is a block ID, The first X from left to right is the bottom layer, so if you want a world that is Grass, down to Dirt, to another Dirt, and then to Bedrock, you would put: 7,3,3,2.
(7 is bedrock, 3 is dirt, and grass is 2)
But let's say you don't want to waste your time putting multiple layers that are the same. What you would do is The amount of layers multiplied by The block ID, or: YxX.
So if you want to shorten it, you would put: 7,2x3,2.
(Notice 2x3, instead of 3,3)
If you want villages to pop up you would write: village separated by commas, if you wanted dungeons to pup up you would write: dungeon and so on. If you wanted it to be a certain biome you would have to put: biome_(a number), for biome numbers go to http://www.minecraftwiki.net/wiki/Biomes#Biome_numbers.

NOTE: You cant have 2 layers in one and u cant change the layers after you have made your world (Unless you have a certain mod)
